What is COI Gene Sequencing?

The mitochondrial cytochrome c oxidase subunit I (COI) gene is the standard DNA barcode for animals, as established by the Barcode of Life Data Systems (BOLD). Its ~650 bp region evolves at a moderate rate, providing sufficient variation to distinguish species while remaining conserved enough for universal primer amplification. This makes COI highly effective for:

  • Species-level identification in animals (invertebrates, vertebrates)
  • Resolving cryptic species complexes
  • DNA barcoding databases (BOLD, GenBank) matching

We use Sanger sequencing for high-accuracy, long-read contigs, ensuring reliable results even from challenging samples like degraded tissues or small insects.

Our COI Gene Sequencing Workflow – Complete Package

  1. Sample Receipt & Preparation – Accept direct tissues (insects, body parts, muscle, fins), whole specimens in 90% ethanol, or extracted DNA/PCR products (purified or unpurified)
  2. DNA Extraction (if required) – Optimized kits for animal tissues, insects, low-biomass samples; quality checks (NanoDrop, gel electrophoresis)
  3. PCR Amplification – Universal primers LCO1490 (forward) / HCO2198 (reverse) or custom animal-specific primers; gel verification of ~650–710 bp product
  4. Purification & Sanger Sequencing – Bidirectional sequencing for high-quality contigs; cycle sequencing chemistry for clean traces
  5. Bioinformatics Analysis (Free of cost):
    • Sequence trimming, assembly, quality scoring (Phred Q20+)
    • BLASTn against NCBI GenBank + BOLD Systems database
    • Top hit identification & similarity percentage reporting
    • Phylogenetic tree construction (neighbor-joining/ML, with reference sequences)
  6. Deliverables:
    • Raw files: .ab1 chromatograms, .pdf reports, .txt/.fasta sequences
    • Assembled consensus sequence
    • BLAST/BOLD results & species match summary
    • Phylogeny tree (Newick + visual PDF)
    • Full technical report (methods, results, conclusions)

Pros & Cons of COI Gene Sequencing

Advantages

  • Universal barcode for animals – works across most metazoans
  • Cost-effective & fast compared to full mitogenome sequencing
  • Excellent for species discrimination (interspecies divergence often 2–10%+)
  • Integrates with global BOLD database for instant matching

Limitations

  • May not resolve very recent divergences or hybrids (use nuclear markers if needed)
  • Numts (nuclear mitochondrial inserts) can cause issues in some taxa
  • Limited to animals (use rbcL/matK/ITS for plants/fungi)

For plant barcoding, explore our DNA barcoding services (rbcL, matK, ITS). For full mitochondrial genomes, see Whole Genome Sequencing.

Applications of COI Gene Sequencing

  • Animal species identification & DNA barcoding (insects, fish, birds, mammals)
  • Insect pest/forensic/entomology studies
  • Biodiversity surveys & conservation genetics
  • Cell line authentication in research labs
  • Food authenticity & wildlife trade monitoring
  • Evolutionary studies on DNA functional constraints

Results Of COI Sequencing

The DNA sequencing system using the COI or cox1 gene is highly reliable and efficient for differentiating invertebrate and vertebrate species. It is considered a powerful tool for studying global biodiversity.

The extracted DNA is used as the template for PCR to amplify the COI gene sequence.
Universal primers (LCO1490 / HCO2198) or specific primers complementary to a conserved region are used to amplify the COI region.
The PCR amplification produces multiple copies of the target DNA sequence.
The resulting product (~650bp) is used as the template for the sequencing.
COI gene sequencing is used as a DNA barcode to identify the difference between closely related animal species because of its fast mutation rate.
The DNA barcodes also serve as a resource for studying the functional constraints of DNA evolution in the animal kingdom.
